I've worked the tails in as I go and wished I hadn't, I now do as Jan does. When I knit with 2 strands to join new yarn I use a marker to remind me why that first stitch looks odd and then I remember to work both strands of the stitch and not try to figure out what's wrong. I have a memory that can almost rival a goldfish's, you might not need to do it.

ETA It's also pretty easy for me to work the 2 strands separately and end up with an increase I don't want. YMMV HTH
